The Boys & Girls Clubs of South County mission states that it is dedicated to providing a safe and harmonious environment for youth of all backgrounds and to helping them develop qualities needed to become responsible citizens and leaders. It describes itself as a youth development agency whose primary mission is to improve the quality of life of young people as participating members of the community, with programs based on member and community involvement and responsive to the influences of the total environment. The mission explains that it provides youth with relevant, everyday care and diversified individual and group services, with special interest in meeting the needs of low-income members, and that these services are designed to enhance social, educational, health, vocational, leadership, and character development. It also states that Boys & Girls Clubs of South County is a guidance-oriented, non-profit, non-sectarian organization dedicated to the mental, moral and physical development of boys and girls.

The organization notes that it has trained, certified, and skilled bus and van drivers to transport youth in both Chula Vista and Imperial Beach. It operates a licensed child-care program for youth ages 2.5 to 6 years old called Small Wonders Pre-School, and it offers specialized camps in the summer, fall, winter, and spring for ages 5–17. It also offers a free program located at 12 schools in the Southbay Union School District through SBUSD Extended Learning.

The program includes a STEM Center of Innovation in Chula Vista sponsored by Raytheon and in partnership with Boys & Girls Clubs of America, described as one of the few such centers in Chula Vista. Southbay Union School District schools participate and show school spirit. Through a Youth Outreach partnership, military youth ages 6 to 18 who are coping with a deployed parent or parents can be part of a positive, supportive network, and children of National Guard, Reserve, and Active Duty families who do not live near or have access to a military Youth Center can receive a free membership. BGCS is identified as a registered 501(c)3 nonprofit organization.
