Sanctuary Exploration Center Education Programs include interactive exhibits, self-guided tours, docent-guided tours, welcome orientations, focused discussions, guided observations, and scavenger hunts. The program offers exploratory, inquiry-based K–12 education programs, outdoor place-based learning experiences, and a film schedule that repeats hourly with multiple ocean-related films. For younger children, activities include storytime with stories, songs, and crafts, as well as a free weekly Toddler Time with a new theme and activity every week.

The program features engaging interactive exhibits and programs focused on remarkable marine ecosystems, including a deep-sea canyon exhibit experienced by exploring with a remotely operated vehicle and a 3D immersive kelp forest in a large exhibits hall. An observation deck overlooks Monterey Bay National Marine Sanctuary and is included with exhibits hall rental. The fly-thru theater has an 18-foot-wide screen with adjustable seating, and the facility includes a classroom, an enclosed outdoor courtyard, a prep kitchen, a large theater, and an exhibits hall. The classroom includes a projector, white board, wireless internet, seven tables, and 60 chairs, and the adjacent outside courtyard is included with classroom rental.
Sanctuary Exploration Center Education Programs were opened in 2012.
